Role of the Institution in the GenomeIndia Project:

  • Sample collection and phenotyping from 8 communities
  • Whole genome genotyping and sequencing of 28 communities (~2500 samples) from three different sample collection centres
  • Raw data processing and QC
  • Data analysis at population scale

Accomplishments and Outcomes

  1. Sample collection:

We have completed sample collection from our target communities from Tamil Nadu, Andhra Pradesh, Telangana, and Uttarakhand, including critical tribes such as Chenchu in Andhra Pradesh and Tharu of Uttarakhand. The blood samples from the above were analyzed for various biochemical parameters including CRP, Liver function, Lipids, Kidney function among others. The blood samples were also sent to CBR, Bengaluru for biobanking.

  2. Whole Genome Sequencing:

Over 3200 samples, including those collected by GBRC and AIIMS-Jodhpur, were genotyped using Illumina GSA, out of which more than 2500 samples were deemed suitable for sequenced. Samples from these communities were sequenced using the Illumina NovaSeq 6000 platform. Raw data was processed to ensure they met the expected quality criteria, and sample wise variants were obtained following the DRAGEN pipeline. Sample level quality checks were performed to remove potential outliers, and those that passed the checks were taken further for population-scale joint genotyping.
